Haplotype inference using the PHASE algorithm
Full haplotypes are presented from each of the 189 Africans
and 189 non-Africans genotyped. Haplotypes were inferred using the PHASE algorithm
(Stephens
et al., 2001). PHASE provides probability estimates for the correct inference
of haplotype at every heterozygous position in every individual.
All markers for which phase was determined with <95%
confidence are indicated in red. For some individuals, phase could be subsequently
inferred with reference to which specific alleles at the insulin minisatellite
were present, as defined by MVR code. Details of such inferences are explained
on the right. Positions at which phase could still not be inferred are underlined.
Blue font indicates positions at which phase could not
be determined automatically between flanking polymorphisms and specific alleles
at the insulin minisatellite, as defined by MVR code. Phase in these individuals
could often be inferred. For example, we have prevously shown that alleles of
MVR lineage ID which have a deleted ABA motif towards the 3' end of the allele
usually have a G allele at INUK-67 (also referred to as +3580MspI). Markers
for which phase could not be determined between a flanking polymorphism and
the specific allele are the insulin minisallite are underlined.
