Single nucleotide and indel polymorphisms in a 206 kb interval surrounding minisatellite MS32 on chromosome 1q42.3
The location of each SNP (centromere to telomere) used in the linkage disequilibrium and sperm crossover studies is given relative to the position of the centre of minisatellite MS32 located at position 233,301,691 in Release 23.34e.1 of human chromosome 1. SNPs marked $ were initially discovered by resequencing 6-8 north Europeans. SNPs indicated by * were subsequently identified by haplotype sequencing around the MSTM1a and 1b hotspots and were not used for genotyping. Remaining SNPs were initially identified from the Public SNP Database. SNPs are named according to their position relative to MS32, except for SNPs A2 - Bl near MS32, some of which have been described previously (Jeffreys et al. Mol. Cell 2, 267-273, 1998).
Allele frequencies were determined from genotypes of a panel of 80 unrelated UK semen donors of north European origin. Genotypes were established by amplifying genomic DNA using Multiple Displacement Amplification (MDA) followed by hybridisation of appropriate 1-8 kb MDA PCR products with each of the indicated allele-specific oligonucleotides. For SNPs marked *, allele frequencies were estimated from haplotypes established from 26 semen donors. The SNP or indel site in each ASO is indicated in red. Mixed bases shown in green correspond to definite or suspected nearby SNP sites. Alu repeat sequences are shown in blue.
